He has a trade kicker. Not a no-trade clause. He can ask all he wants. If necessary (meaning the Mavs can get something that will help to build around Flagg in a 3-5 year window) they should drag him kicking and screaming.
Cleaning the house is probably the top priority for a new GM. Kyrie won't be a relevant contributor when the Mavs hopefully return to contending status in a couple of years. Can either let him play next season and hope that he recovers some of his value before a trade. Or trade him earlier. But it's in the best interest of the Mavs to maximize their assets and that includes trading Kyrie.
